Hide And Seek
McKay (David Hewlett) volunteers to be the first to try Beckett's (Paul McGillion) newest ATA gene therapy. But things go wrong when the device cannot be removed, and is stopping Dr. McKay from being able to eat or drink and endangering his life.
Thirty Eight Minutes
The Stargate team must rush to save Major John Sheppard (Joe Flanigan) after he becomes lodged in the Stargate, with only 38 minutes until the gate automatically disengages, and Sheppard is expelled into space, where he will surely asphyxiate.
Suspicion
After several attacks by the Wraiths, Dr. Elizabeth Weir contemplates if there is a spy among the team, with all signs pointing to Teyla. Feeling betrayed by the team's suspicions, the Athosians move to a newly discovered land.
Childhood's End
Sheppard (Joe Flanigan), Dr. Weir (Torri Higginson), and the rest of the team visit a new planet, M7G-677, where no one is older than 24 thanks to a ritual suicide that the citizens believe is keeping the Wraith at bay.
Poisoning The Well
While on the planet Hoff, Dr. Beckett strives to help the Hoffans who are working on a vaccine against the Wraith. Despite the advice against taking the vaccine due to the threat of violence and high death rate, the Hoffans take the risk.
Underground
The team visit the Genii, a peaceful farming community, with the goal of trading for food to allow the team to continue to survive. Things take a turn, however when they discover that the Genii are planning a massive attack against the Wraith.
Home
Upon arriving at a new planet, M5S-224, the team discovers that they can gate back to Earth. The team sets out, with the intention of returning thanks to a new hyperdrive. But when the engines suddenly explode, the team deals with a new situation.
The Storm
Sheppard and Teyla discover that a massive storm is approaching the city. The team must evacuate the city, and the Manarians offer to give them shelter. As they work to figure out a way to power up the shield, the city is invaded by the Genii.
The Eye
Sheppard (Joe Flanigan) plays a dangerous game of cat and mouse as he attempts to regain control of Atlantis from the Genii, who have taken the city along with Weir (Torri Higginson) and McKay (David Hewlett) hostage.
The Defiant One
Sheppard and McKay set out, along with two scientists, to explore when they stumble upon a distress beacon coming from a Wraith ship. When they move to investigate, they discover that the ship has been sending out it's SOS signal for 10,000 years.
Hot Zone
A team of scientists are surveying the city for damage after the storm when they unknowingly release a virus causing hallucinations and death. The virus infects McKay, Zelenka, and Ford leaving Sheppard to stop it from spreading further.
Sanctuary
While searching a new planet, Sheppard (Joe Flanigan) and the team find a paradise world, Proculus, that would make an ideal sanctuary for those fleeing from the Wraith. The local inhabitants, however, believe their goddess will not permit it.
Before I Sleep
During an exploration of the city, Sheppard (Joe Flanigan) and the team find an old woman in suspended animation. Thinking her to be an Ancient, the team wakes her up, only to discover that it is Dr. Weir (Torri Higginson).
The Brotherhood
The team searches for a valuable Zero Point Module rumored to be hidden on the planet Dagan, where the Sudarians were trusted with the module over 10,000 years ago. In their search the team begin to worry about their new allies, and their motives
Letters From Pegasus
McKay discovers a way for the team to send messages to Earth, allowing the team to send messages to their loved ones as the Wraith approach the city. Sheppard and Teyla leave Atlantis in the hopes of gathering information about the Wraith army.
The Gift
Plagued by terrifying nightmares, Teyla (Rachel Luttrell) begins to recall a time when she and her father were captured by the Wraith and subjected to disturbing experiments. With the help of an old Athosian woman, Teyla looks deep into her past.
The Siege (Part 1)
With a group of Wraith hive ships on the way to Atlantis, the team searches for a place to flee and a way to destroy the city. McKay (David Hewlett) leads a team to try and activate the Ancients' orbital weapons platform to destroy the Wraith.
The Siege (Part 2)
Just as the team is beginning to lose hope, Col. Everett is sent from the Stargate Program on Earth. As Everett and the team strategize, a new battleship, the Daedalus, arrives with a new Zero Point Module, bringing with it new hope.
